1987 944S Vibration

Vehicle Information: Model(924/944/968): 944S, 944S; Year: 1987; Body Type: Coupe; Total Mileage: 100,000+ (or 2000);

My 944S coughed up a rod bearing and underwent a rebuild last year. The rebuild involved replacing 1 rod/piston with a used unit. When I got the car back, I noticed a vibration at about 1600 RPM, 3200 RPM (and I presume 4800 RPM and 6400 RPM.) I have lived with this for 2000 mi. until the timing and balance shafts needed retensioning. The vibration feels to me like the balance shafts are out of sync. The shop indicates that visual inspection indicates everything is lined up. I have had good experiences with them so I am considering pushing redoing the balance shafts (even at my expense) or going elsewhere to get the job done (not easy when living in a small city). My question is are the odds strong that I am correct in my diagnosis or are there other things (out of balance piston etc.) that may be suspect? Also, can the balance shafts be realigned without removing the timing belt and would there even be any advantage to attempting this?
